Colour options are missing because Shopify returned no Color/Colour filter for this collection. Your Search & Discovery Color filter is sourced from product option “Colour”, but the catalog uses “Color” on only a few products (most have no colour option). Change the filter source to the option/metafield that actually stores colour, fill that field on products, then wait for re-index.
